shortcuts window and map section appearing at the same time -- too many actions

Occasionally after using atlas shortcuts and then placing a waystone into the map device, the shortcuts menu reappears and gains focus:

At this point there is no way to back out or close the atlas, waystone window or shortcuts.

Interacting with the shortcuts window causes the screen to scroll wildly through clouds until I am booted from the game for "too many actions".

The only way to continue is to click the traverse button.
