Completed corrupted nexus, no atlas skill book

I am on the quest to complete a T6+ corrupted nexus. I ran a 4 mod T6 map, killed the normal boss but the nexus boss did not spawn. All the corruption is cleared and I have the message that I completed the map but I did not get the skill book for my 5 atlas points.
In addition, after killing the boss the entire progress on my map was put back under fog of war and when I hit tab there are 0 monsters remaining even though I certainly did NOT clear the entire map. Ok, so not a bug and working normally? I did die in the boss fight but I had more portals.

Since 0.2.0, death from a map boss removes all remaining extra content and monsters. Apparently, this also applies to the corrupted nexus boss.
